La raison de cette omission est évoquée dans HoME IX, p.132-133:
"He was persuaded by others to omit the Epilogue from The Lord of the Rings.[...] He seems both to have accepted and to have regretted that decision. On 24 October 1955, a few days after the publication of The Return of the King, he wrote to Katherine Farrer (Letters n°173):
'I still feel the picture incomplete without something on Samwise and Elanor, but I could not devise anything that would not have destroyed the ending, more than the hints (possibly sufficient) in the appendices.'"

"D'autres (?) le persuadèrent d'omettre l'Epilogue du SdA.[...] Il semble avoir à la fois accepté et regretté cette décision. Le 24 octobre 1955, quelques jours après la publication du Retour du Roi, il écrivait à Katherine Farrer (Letters n°173):
'Je pense encore que le tableau reste incomplet sans quelque chose sur Samwise et Elanor, mais je n'ai pu imaginer autre chose qui n'eût détruit la fin, que les allusions (peut-être suffisantes) placées dans les appendices.'"
D'après ce texte, on voit que Tolkien lui-même se montrait insatisfait de la manière dont se termine le SdA.
